It only seems to happen in some case, and I can't see a pattern yet.

show two problems. <br>

First is where the ` gets displayed (with the word MKI)<br>

Hmm, I don't seem to have this problem on pmwiki.org -- see

Here's `PmWiki #1, PmWiki #2, `PmWiki #3, PmWiki #4, and `PmWiki #5.
where $WikiWordCount['PmWiki'] has been set to 1. Only the #2 occurrence
turns into a link, and all of the other instances of PmWiki seem to
render without any `.
Can you give an example where it's not working...?
