The permissions depend on your server configuration:

On my server php scripts have (I guess) the permisson of the webserver, 
while cgi-scripts have the same permission as my FTP-User.  In other 
words they run under a different user.
So it's explicable, that I don't have access to all php created files 
through FTP.
